fixing some optivis node convention issues. Adding other components and trying out aLIGO plotting, nearly working. Other ROM updates too

Attempt at fixing referencing issue when deep copying the various pykat objects. It was an issue because they create dynamic properties for classes on the fly depending on which components are added, e.g. so that you can do kat.m1. However on copying the class definitions also need to be deep-copied by creating a new class and copying over the properties.

Changing documentation, adding printExtraLines methods to see what commands haven't been parsed into pykat objects. Adding more squeezing to numpy arrays

fixing mod order setting, adding in new progress parsing so less error prone, must be used with latest kat version, adding cmd_ags option so that other flags can be passed to kat.run(), like enabling coupling reduction

Fixed bug with scale command. Applied a temporary patch to the error printer which breaks when FINESSE reports the message '** Global scale factor applied to ALL outputs' - there's some sort of unicode thing going on

fixing parsing of consts when used multiple times in a single line, also checks for math operations around const name in equation
